Is it possible to normalize between arrays? I see from the box plots that the intensities varies a bit, including the dye swapped arrays..
In the J-Express main frame click on Data Set | Create Sub Dataset. In the window that opens there is something called Scale Normalization. Scale normalization scales the distribution of intensities of the arrays against each other to make them comparable, see
